This problem is Maya specific, it doesn't occur in 3ds MAX.
First off, this is a known issue for now:
Input data isn't saved when working with Reference files:
Problem: (All Maya versions) When using Reference files in Maya the input data recorded is only available while you're working with a scene. If you save the scene and open another scene or close Maya that input data is gone forever which will result in that you're unable to use Resimulate.
It is also important to note that when working with reference files, the reference file cannot contain any animation for any of the dummy objects. So if you've done any test recording you have to remember to clear/remove those key frames before saving the reference file.

No this is still an issue. The design of Craft Director Studio simply does not support this function in its host application and therefore it is very difficult to resolve. And currently we do not have the ability to make such a large change in CDS.
